I just upgraded my Mac Mini to Leopard. I haven't used much software yet and had to put an update on VMWare to get that to work. I tried Safari and it won't work. When I open it it bounces a couple times and then stops and never opens. Even when I do a Force Quit it's not shown. When I send a report to Apple I get the following:

The issue is that you moved the app inside a subfolder (Internet). When you ran the Leopard installer, it didn't find Safari and therefore did not correctly update it.

You could move Safari directly into Applications, run the Safari installer from the Leopard DVD, then move it back. This might be enough to fix things.

Right, but I assume he moved it for better organization. Unfortunately, Apple's Installer and Software Update still can't handle that – even though LaunchServices provides a perfectly fine way of locating apps, no matter where they are. It's an old bug that I (and others) have filed years ago. They're aware of the problem.

So for now, the rule of thumb is: with third-party apps, you're mostly fine; with Apple's own, it's better to leave them where they were installed to, unless you remember to move them back and forth before each update.
