Nullpunkt, I'm not sure what else could be wrong with your system. Have you installed fink, haxies, Norton software, or any other system-modifying tools or utilities?
You should perhaps try booting into safe mode (hold shift, explained in the FAQ) before the next time you run Software Update. If there is any funky third-party software interfering with the process, that should at least temporarily hold them at bay.
