The flag and unflag option isn't enough for me. I want to flag my important emails with colors like I can do in Finder. Is there a way (e.g. plugin) to do this?

You can do this with filters, as well as using the Show Colors option.

I used to do it with Rules. Worked pretty well until I lost my preferences in the great HD crash of 2007, and I haven't set it back up since.

Just use the Apple email rule, copy it and configure to taste (or did you think the emails from Apple were blue due to magick?).
